I believe most use Matlab. Also, you need to find out what is available in terms of forcing, etc. for the time and place in which you want to model. There are several global reanalyses for the atmospheric fields from 1948 on, but not quite up to the present. They tend to be coarse in spatial resolution. For ini and boundary files, you may or may not be satisfied with SODA or GODAE, depending. I am not currently using a climatology file except for sea surface salinity. Do you want tides?
